The Shiva Trilogy is a series built around characters that are based loosely on those from Indian mythology and the Hindu Panthe on.
In the first book, The Immortals of Meluha, Shiva is a Tibetan tribal chief who is brought to the country of Meluha to save the people from their enemies. The Secret of The Nagas picks up from that point, where the first book ended.
Shiva's wife Sati is stalked by the Nagas, who are a group of people forced to live in isolation because of their physical deformities. Shiva also holds the Nagas to be responsible for the death of his friend Brihaspathi of Meluha. He sets out to find the Nagas and avenge the death of his friend.
Shiva and Sati travel to Kashi. They locate a community of Brangas who they feel can tell them about the Nagas. Shiva prepares to sail to the land of the Brangas while Sati decides to stay on in Kashi.
In the course of the story, Sati learns a few secrets about herself and her family. She also gives birth to Karthik, her younger son. Shiva and Sati are temporarily estranged for various reasons. They learn the true identities of the Nagas who were stalking Sati, and the person responsible for the murder of Sati's first husband.
The final part of the story deals with Shiva's journey to Panchvati, the Naga Capital.
